dbus-launch gconftool-2 -t bool -s /desktop/poky/interface/digital_clock
false

may work - haven't tried it myself.

Or:

dbus-launch gconftool-2 --type bool
--set /desktop/poky/interface/small_clock true

to shrink it (have tried this).
